As Sora is restless to get to Hollow Bastion, Cid instructs Chip and Dale to install a navigation gummi onto the Gummi Ship. While waiting for the installation, Donald and Goofy reassure Sora that as long as they are together, everything will work out okay. Meanwhile, Riku arrives at Hollow Bastion where Maleficent chides him for being reckless before being interrupted by a roar from the Beast. Sora feels a warmth in his stomach at seeing Hollow Bastion and arrive in time to stop Riku from killing Beast. Riku grants his old friend a wooden sword and surprises everyone by taking the Keyblade stating Sora was merely the delivery boy before leaving. Remembering their mission to follow the Key, Donald takes Goofy and follows Riku. Sora and Beast decide to team up to rescue the ones they love. Riku separates Beast from Sora and attempts to destroy him, but Goofy intervenes, perferring to stick with Sora. Donald joins the two and Sora tells Riku that his friends are his power as the Keyblade returns to him.

Riku flees and is told by a robed man to open his heart to darkness. Meanwhile, Maleficent questions why the Final Keyhole isn't opening when the Princesses of Heart are gathered. Riku arrives with the Keyblade of People's Heart and informs Maleficent that Kairi needs her heart to activate her power. He then stabs the witch in the heart, opening it to the darkness which consumes her. Sora, Donald, and Goofy witness the event and Sora realizes that it isn't Riku. The boy smiles and informs them that he is Ansem, the Seeker of Darkness. Riku/Ansem tells Sora that he has to unlock his heart and release Kairi's which has taken shelter in his own. Sora hands Donald his Keyblade before stabbing himself with the Keyblade of People's Heart. The weapon disappears and the princesses' hearts are restored.

Ansem proceeds to kill Kairi, Donald, and Goofy now that Kairi has served her purpose, but Riku takes his body back long enough for the three to flee. The three make their way to the Entrance Hall when a Shadow arrives. Kairi wonders out loud if the Heartless is Sora and hugs the shadow. Her light restores Sora to his former self. Beast witnesses Ansem disappearing in the darkness pouring out of the Final Keyhole when Belle arrives to inform him that she, Alice, Cinderella, Aurora, Snow White, and Jasmine are holding it back. Sora arrives stating he's the only one who can stop the darkness. A Behemoth intercepts Sora's path, but it is destroyed by Cid, who has arrived with Leon, Yuffie, and Aerith. Sora seals the Keyhole and the residents of Traverse Town inform that the remaining parts of Ansem's report showed that their leader created the Heartless and lost his body and heart to the darkness. Sora, Donald, and Goofy agree to stop Ansem, but the worlds would be separated once they do. Leon and Yuffie reassure them that they'll never forget each other as their hearts will bring them together. Sora tells Kairi to stay behind and she agrees, but grants him her good luck charm as the three board the Gummi Ship and leave. Meanwhile, Riku is told by an unknown person that his heart was left on the other side of the Door to Darkness as it defeated the darkness.

The trio arrive at the End of the World and pass through a door that leads them to Destiny Islands. Riku/Ansem repeats what he told Sora at the beginning of his journey as the islands are destroyed and the four are thrust into the infinte darkness where the Door to Darkness is located. Ansem tells them that darkness is the heart's true essence as he summons World of Chaos to destroy the three. Sora, Donald, and Goofy head to the Door of Darkness to close it but the darkness attempts to stop them. Ansem informs the trio that Kingdom Hearts, the heart of all worlds, will fil him with the power of darkness. Sora speaks out against Ansem's statement stating that Kingdom Hearts is light. The true light within Kingdom Hearts destroys Ansem as the three try to close the door.

Riku appears on the other side of the door and the four work together to close it. Inside, Donald and Goofy see their missing King who reassures them that there will always be a door to the light. The four close the door as Sora and the King close the Door to Darkness forever. Kairi appears and Sora promises her that he'll be back as she is transported back to the restored Destiny Islands. She journies to the Secret Place where she finds a carving of Sora giving her a papou fruit, fruit said to intertwine two people if they share one. She then adds a picture of her giving Sora a papou fruit in return.
